The Secretariat Headquarters has 2 Departments - Department of Administration & Finance and Department of Policy and Implementation;

Department of Administration and Finance: Made up of 2 major Divisions, Administration and Accounts, This Department oversees the general administration and functional matters of the Education Secretariat. It is also responsible for the control, regulation and proper distribution of funds in the Secretariat and to agencies under the Secretariat.

Department of Policy and Implementation: was created in Dec 2004 but took off effectively in Jan 2005 with Dr. I.A. Tsiga as the first Director. The department is made up of 3 Divisions; Policy Affairs Division, Inspectorate Division and Special Service. Its main responsibility is to initiate Education Policies formulation and Regulate their implementation in the FCT. It is also responsible for Monitoring and Evaluation of Public and Private schools.
